Our 2 year old is very unsure about having her face touched eg. wiping eyes or nose, touching mouth area. As we will want to introduce a bit in the future what will be the best way to get her used to having this area of her body touched. She is very good with the rest of her body and is improving with having her feet picked up.

Just gradually-don't make a big deal out of it. Stroke her all over her body, and thne do small swipes across her face. Chances are she won't notice. If she does, back off immediately. Gradually you'll just desensitize her

Wont this teach her that if she reacts that you will stop?
I had a yearling that was quite sensitive to his face esp him muzzle. I was told that to just keep petting (gently) until he stopped moving--and then immediately stop and pull my hand away. Wait 20 sec and start again with gently petting until he stops moving and then pull hand away again. ect...
after doing this (I started between ears and slowly moved down) only took about 20 min and I had him standing still while I pet his muzzle. I repeated this daily for a week and now I dont have any problems with touching his head.
The key is as soon as he stops moving to take your hand away. (release the pressure) And to be gentle with him/her.

Also try an approach from under her jaw. I discovered my horse had an "itchy spot" under there that let me in to her head area. Agree that it may take time, don't make a big deal out of it.
